Sure. You could have one, even multiple "meta" folders like this that are independent from your tids. I guess portability is one reason why you might want the meta files alongside your regular files after all. You could also easily see how a file relates to others simply by looking at the meta file w/o any TiddlyWiki. That would be much harder if that meta-file was someplace else. So, yes, being able to have a meta-file point to another file rather than the connection being implicit by the filename would be a good addition.
