This is somewhat strange. I've never seen that Xvnc starts up with numlock enabled. Can you verify if this happens even if you start something basic such as an xterm? My guess is that the Ubuntu desktop or something similar activates numlock.

Using DRC's 1.2 release of Xvnc, starting up just an xterm, the numpad types out numbers like numlock is enabled.  If numlock is pressed, it switches to the alternate arrow keys etc.  If pressed again, it does not switch back to numbers.  It continues using the alternate arrow keys. 

Since the VNC protocol lacks numlock sync, I recommend that you have numlock off in the Xvnc session. If you fail to locate what's activating numlock, you might want to try to removing Num_Lock from the xmodmap modifier map (ie xmodmap -e "remove mod2 = Num_Lock"). There's also a "numlockx" utility.
This provides a quick fix in that it never switches to the alternate arrow keys.  This will work for my uses but is different from TightVNC 1.3.x behavior.  Thank you for the command.  It is much shorter and simpler than the full remapping I was doing.
