Are all of the cables the same length? That includes the cables from antenna to receiver and the cable carrying the 1PPS from the receiver to where you are measuring. And also are you SURE you are measuring the correct end of the pulse, you want the raising edge. It is easy to invert the pulse and therefore measure the falling edge.
