Well, say one of your not-so-savvy computer friends sends you an e-mail and
doesn't read or understand what the confirmation message means, and just 
deletes it.  Then, 3 days later, when you don't reply, they call you and say
"did you get my e-mail?"  Then, you have to go looking through your pending 
queue for the message.  I typically use grep/etc. in the pending/ dir, but 
having pending as a Maildir would allow me to just open it in Mutt, execute 
a search for the person's name, or subject, etc., and save it into my Inbox 
without ever having to go to a shell.  Not a huge time saver but a time 
saver nonetheless.

tmda-pending, IMHO, is utterly useless for "browsing" through messages;  it
should really only be a cron/command line tool.  MUA's, on the other hand,
are written specifically for browsing through messages.  It is inevitable
that all (or at least most) of us will eventually need to browse/search the 
pending queue for a lost message; why not use the best tool for the job?

As far as identifying messages, I can think of several ways it could be done,
although they all involve storing pieces of information that were not
previously stored, such as:

    md5sum or other checksum of the message
    adding a temporary header when the message is written into the pending
     queue, and removing it upon delivery
    storing the message-ID, which should be unique
    etc...
