This is really an Eclipse question as opposed to the TBC question. Projects are located in workspaces. I would not recommend reorganizing a workspace outside of Eclipse environment because Eclipse relies on some metadata.
If you establish a new workspace and want to copy existing project into it, you should in TBC select File -> Import -> General ->Existing Projects into workspace, then select the project you want to copy and check the "copy" option in the dialog.
