Sorry, Tim, we're just not able to reproduce this:
<Here are the steps to reproduce the problem I having:
1 - Install TBC 3.1
2 - Configure inferencing to use Pellet. Everything works fine
3 - Exit TBC
4 - Run TBC
5 - Pellet is no longer available. If I open the "Configure
Inferencing" dialog, I get "<Unavailable Engine>" where Pellet should
be. Pellet inferencing does not work.

I'm guessing that step 2a is to run inferences on a particular model.
It could be that inferences with Pellet is corrupting Pellet.
Have you tried this on any of the example models (TopBraid > Examples
> {kennedys, geotravel, etc})? Does it happen on all models or only
certain ones? What kind of inferences do you need to run?
