"total ontology" and "empty string".

I think this is right, but be clear that there are no errors
involved.  There are some warnings about untyped resources because you
have merged multiple ontologies, each of which have metadata stating
that it is an ontology, i.e. <model> rdf:type <owl:Ontology>.  When
merging to a single file the new file is an instance of owl:Ontology,
but the merged triples are not, by definition.

If you don't want these warnings or would like to attach the
annotations to some resource in the new (merged) ontology, then I'd
suggest a SPARQLMotion script to filter or construct what you want.
