Wrt previous mail..... I think now: after merging I have to fill in the new name for the total ontology in the empty string. (same as own and base name space name).
I think the errors are gone as soon as no info is merged on global ontology level since because of the merging the type triples for those ontologies will disappear and so you get untypes triples if there is OTHER info on that level. Do you agree? In this case, it appears that import statements are missing for the three resources. Looking at your data, I suspect it is the latter of the two. To reveal how these resources are used, I'd suggest using some SPARQL queries. For example: SELECT * WHERE { <http://www.bimtoolset.org/ontologies/pmo-lite.owl> ?p ? object . } reveals a comment statement.
