Composer will always check the workspace first. Removing the files from the Web will have no impact.
Perhaps you should check for base URI conflicts in the workspace? The will be marked with yellow triangles on the icons in the Navigator view. (A nice alternative is to use the Base URI Management page in Ensemble - while TBC-ME is open, go to http://localhost:8083/tbl, click on TopBraid Liver Server Administration, then on Base URI Management. Base URI conflicts are shown with yellow warning signs. This view also displays missing imports.)
