What brand of Hard Drive is it? Have you let the scan completely finish, which may take the overnight to make sure?
Otherwise, it could very well be the drive is drawing too much power. But that same error can come up when it hasn't finished the scan totally too. Having the files that are not music files might not help either. But the TinySB on the Touch really does not like big artwork and that could also be the issue. As you can see until everything gets tagged and cleaned up, it is hard to rule anything out. Bummer I know, I went thru a lot of the same kind of trouble shooting when I first got mine. Although you have a much smaller library than I did, so you have a shot at getting it to work.
