Not sure where the issue is with re-encoding your FLAC files to handle HDCDs. Get dbpoweramp point it to you FLAC directory and tell it to re-encode using the batch encoder and just make sure you have the HDCD DSP added and click go. Come back after it is done, while this may take sometime depending how large your collection is, but it really should not take more than a few minutes of YOUR time. If the FLAC file is not HDCD encoded it will NOT make it 24bit it is smart enough to detect this.
