I noticed this evening after having spent several days converting tons
and tons of 24/96 and higher flac files to Apple Lossless that the
Squeezebox Touch transcodes the Apple Lossless files to a substantially
lower bitrate but does not transcode the flac files. I could even hear
the difference, and though I have what I consider a nice system I don't
use words like soundstage and imaging, etc... I could just hear the
difference.

I'd done several experiments with converting high resolution flac to
high resolution Apple Lossless and determined it was possible. Since my
family uses iTunes and the Apple TV for nearly everything, I felt it
would be better to have the high res music in iTunes so my wife could
use it without following special instructions.

On the other hand, I have also noticed the flac files higher than 24/96
get transcoded as well. Perhaps I'll check out a prior poster's
recommendation to turn off flac processing on the server and have it
done on the SqueezeBox instead.
