I just did that. I made a new ALAC version of the FLAC original and imported it into iTunes. Still no joy. Next, I added the folder containing both the original FLAC and the ALAC conversions to the media path list in LMS. When both of those versions play fine on the Touch. So for whatever reason, with this one file, importing it into iTunes is causing the problem. It's odd, because I can't find anything (tagging, naming) about this one track that is different from every other track on the album.
