To answer my own post and save later embarrassment. This seems to be resolved.
I had configured the mods described by Dynobot on 'this' (https://sites.google.com/site/computeraudioorg/squeezebox-touch-tweaks) page. After taking out the rtprio settings the problem has gone away. My guess is I was causing a conflict in the rt prio scheduling. I have left wifi and samba disabled as i don't need either and the unit does run noticably cooler.
