Good news! As I was watching the Squeezebox closely I noticed it was counting down from 0:02 to 0:00 and then start the track (causing the skipped first beat). So I think I seem to have found the cause. These are rips I did a looooong time ago, probably done in Exact Audio Copy. Somehow the pregap ( index 00) is included in the encoded FLAC. The pregap is not translated well somewhere in the chain (apparently not an issue to the M-DAC). I'll try ripping those cd's again. This also explains why replacing the pregap silence with actual silence solves the problem. Now I only need to find out how to detect pregap in my 4Tb library and remove it.
