I had concerns about this, initially, too, and I actually started with
the "add the cover.jpg file into each album directory" approach, but
ended greatly preferring the embedded-file approach I realized three
things:
1) The added 30-80 KB for a moderately sized cover art file is maybe
1-2% (if that) of the total file size of the MP3; even less if you
have high-quality bitrates on your tracks.
2) The cost of storage (per MB) is declining (dramatically) all the time.
3) The presence of a .jpg in a directory of MP3 files confuses some
apps and/or frustrates my efforts some of the time*

Given those, the "cost" of an embedded file is greatly outweighed (to
me) by the convenience.

* For example, I was attempting to make a quick-and-dirty collection
of songs by just dragging folder contents into a single directory on a
PMP and ended up having to either manually select only the songs or
click "no" to the "Do you want to replace cover.jpg" dialog each time.
 Lots of those little annoyances finally made me reconsider my initial
approach and I've been very happy with the result.
