In major cases organizations follow an hierarchical structure, so a
simple solution will be to create a tree (like product's categories)
structure for departments and allow to assign employees to one deparment
per company.
Also you can cover flat strutures with a tree model.
IMHO more complex desings should be covered by custom modules.
