The absence of a 'reset button' where things would return to the status quo 
from 
the beginning of the episode.  When several characters were returned to the 
present at the beginning of the fourth season, it was not to the same exact 
Eureka that they left.  The alternate timeline plotline almost reset 
everything, 
but two characters knew of the alternate timeline after things were 'back to 
normal'.

season.  They almost managed to do the same with an alternate timeline story 
(though I suppose that could eventually payoff) at the end of its first
