According to /etc/logrotate.d/cups Logrotate only modifies the files
/var/log/cups/*log directly, but it restarts CUPS via
invoke-rc.d --quiet cups force-reload > /dev/null
Perhaps CUPS modifies /etc/cups/printers.conf when it gets restarted.
For me CUPS does not do so. If I manually restart CUPS
/etc/cups/printers.conf stays unchanged for me.
Can you configure your printers as you like to have them, backup
/etc/cups/printers.conf (and attach it to this bug report), then run
sudo invoke-rc.d --quiet cups force-reload
After that attach also the new /etc/cups/printers.conf.
