I use Ubuntu Mate 18.04. When I press one of the mouse buttons (frequently the 
middle one I remember) and one of the Ctrl/Shift/Alt keys on keyboard at the 
same time in a program, the program keeps its control state when I finish hold 
down all buttons (sometimes). You can close a desktop window and you can start 
a new program (by pressing an icon in the Mate panel only). Neither the Mate 
menu is reachable nor the desktop's context menu. In the Firefox webbrowser the 
menus are reachable. All keyboard inputs are disabled in all programs.
When I press the logout button (I put an icon to the Mate panel, otherwise I 
couldn't log out) and start the desktop again after log in, all is working well 
(until...). Maybe it's something with the kbd/mouse event managing in Mate, I 
don't know.
I started an X-session with the xterm only and then mate-session on its command 
line for displaying debug messages. None of the messages warn about this 
strange behavior.
