Almost the same for me: Auto-Raise check does not have any affect. The check-box stays the way I put it, but auto-raise always remains enabled. This is particularly bothersome when using any of the Application Switching methods. eg. If you have a large active window, and use any of the switchers to switch to a small window like the Calculator, the mouse pointer is almost never over the small window. Auto-raise almost immediately raises the window you were on, which makes it seem as if the application switcher does not work properly. I have not been able to find the settings anywhere in the gconf files. I am using Hardy Alpha 2 (2008/01/07 Daily Build)
