Gene, How about pressing Alt-F2 and starting it with emerald --replace from the run application dialog?
If you want it to have it run on start up first go to System > Preferences > Sessions. Check the Sessions Options tab. Is the "Automatically remember currently running applications" box check? If it is, that you might want to file a bug with against Sessions. Either way, if you want to make sure that it always starts up, go to the Startup Programs tab and add it there. Programs shouldn't automatically start running when you install them. I'm not sure that this is a bug. You might what to install fusion-icon like the above reporter.
