Tom posted a new comment: If you get to the "Partitioning Section" and choose the bottom of the three options "Manual Partitioning" and make sure that you set the "Mount Point" of the ext3 (or ext2) partition to "/" or "root" then you can make sure all the partitions are UNticked in the column "Format?" and this should then preserve your programs. If you have a separate "/home" partition then this will need to have it's "Mount Point" set in this section too.
