The first time you run Fontmatrix the database does not even exist and the 
only fonts you see are those which are reported by Fontconfig. These fonts 
are marked as tr("Collected system fonts") in the user interface and locked 
internally. It means that you can’t deactivate them and they will _not_ been 
saved in the database. The ability to at least see these fonts in Fontmatrix 
has been asked at some point but basically I consider managing the system 
fonts a job for a sys-admin, not for the designer.
So, the canonical way to manage fonts with Fontmatrix (as with few others) is 
to first import font files which the system does not know about. To do so, 
select the "File->Import..." menu and choose a directory which will be 
recursively explored to find OpenType, TrueType & PostScript fonts (think to 
check "Tag at import" in preferences first, yes it will be the default 
soon!). These fonts will be registered in the Fontmatrix database with all 
their attributes when you’ll close Fontmatrix or if you select "File->save" 
which I should rename in "File->sync". Note that the fonts are deactivated 
when imported. The activation will happen when you mark the check box beside 
a font in the names list and will consist of a symbolic link in 
~/.fontmatrix/ directory pointing to the actual font file (At first run, 
Fontmatrix write a DIR element for it in your ~/.fonts.conf, creating it if 
it does not exist) . If you want to just import few font files, you can also 
do it by drag-and-drop of the files from Konqueror or Nautilus.
