Mike, The simple would be no flap on the exhaust. Stop short or following sea and the water runs up the "tailpipe" and floods the back cylinders.
Bad manifold or riser would be most likley. They rust thru and allow water into the cylinders. If that is it, replace the other engine also. They are cast iron and rust out weather you use the boat or not. You can't compress water so often major damage to the engine happens when you do. Broken rod, bearings or crank shafts and heads are not uncommon. A bad head gasket or cracked head will also let water into a cylinder. It could be anti freeze if fresh water cooled. Check for water in the oil, it will be milky. If so, lean towards the head. Manifolds and risers are maintenance items like oil and should be replaced to prevent major damage.
