I don't understand what the point is of having the cut off valves without a
corresponding return line cut off valve.  You always would run the risk of
overfilling the tanks right?  The only reason I would see for the having
those handled cutoff valves would be for emergencies.  The rest would all be
managed with the ball valves down in the engine room right?

With out seeing your set up I would only use the valves in the engine room.
I would not use the pull shut offs and then go down to turn the
corresponding return valve. Take a label maker and label all the valves.

Let's see;

I once used fuel from my forward tank (50gal) and returned to my large
saddle tanks. It took about 30 minutes to drain the forward tank and
starve both engines. lesson #1

Worse that that - I accidently opened the forward tank return line
with my foot in the engine room. The tank was full so it quickly
overflowed - IN THE LOCKS!. Fortunately I caught it right away. Still
that could have been a fine.

I have only done each once- proving that I can still learn.
