There were a lot of big changes between 6.2/6.3 and 6.5.x especially the database. I think the advice when 6.5.0 was released was not to install over a 6.2/6.3 release but uninstall and then clean install, rebuild database and install plugins from scratch.
I am not sure but I think 6.5 used the database to hold playlists so that may be where they "disappeared" Although you have different directories for different version did you specify on the command line different directories for preferences and cache files or did the 6.2/6.3 and 6.5 share the same directory which happens by default.
