Maybe I'm missing something important here, but I have FLAC files, files that are only in mp3/aac, and mp3 files that are dupes of my FLAC files (for use in itunes/ipod). I easily keep these all separate so that Squeezebox only sees FlAC and mp3/aac only, while itunes sees only mp3/aac only plus mp3 versions of FLAC. See this post.
