I don't know of any script to clean up what you already have, but Robin Bowes has written a very nice Perl script to convert FLAC to MP3 in a parallel directory structure, which is great for initially creating the MP3 copy of a FLAC library. It has a nice option that will only update the MP3 tags if the only changes to the FLAC were the tags, thus avoiding re-transcoding everything just because of tag changes. Just set it going and it will traverse the FLAC directory tree.
Search for flac2mp3.pl or look at www.robinbowes.com.
