I don't know of any script to clean up what you already have, but Robin
Bowes has written a very nice Perl script to convert FLAC to MP3 in a
parallel directory structure, which is great for initially creating the
MP3 copy of a FLAC library. It has a nice option that will only update
the MP3 tags if the only changes to the FLAC were the tags, thus
avoiding re-transcoding everything just because of tag changes. Just
set it going and it will traverse the FLAC directory tree.

Search for flac2mp3.pl or look at www.robinbowes.com. It may not help
you with your current situation, but it could be useful to you in the
future.
