I had (what I think is) a similar problem to you this weekend and it
took me hours to work it out. As Epoch1970 says above I think your
original problem is that the identifiers for the drives have changed
when you put the hard drives in from what they were when you installed
ClearOS. 

I have a similar setup to what you are aiming for - the operating
system on a CF card (in my case a 4 GB Sandisk Extreme III) and an
internal 160GB hard drive with music on. I'm running U-lite Ubuntu.

I suggest you start again from scratch. When I set my system up I
formatted the drives before installing - it might not be necessary, but
it makes it easier to tell them apart! I made the CF card Ext3 and the
HDD Fat32. I Used  GParted to do this. You can download the GParted iso
and put it on a USB flash drive using unetbootin. I'd do all this with
both drives installed. 

When you install ClearOS you should get a choice of drives to install
on - if you don't I'd use a different distribution - just make sure you
choose the 8GB one!

As you're finding out using Linux is a learning experience!
