Before I went through this major hassle (my OSX is heavily customized), I would go to http://www.charlessoft.com/ and use boot CD to make an OSX boot CD with disk warrior on it and then see if that can fix your problems. The 10.2.8 update messed up my 8600/G3 something fierce. This is how I managed to fix it.

I actually have 2 bootable OS X partitions, a 6Gig one that I normally run from and a 1.5Gig one that I have a minimal install on with Disk Warrior. The main partition now checks out fine, but had cross linked files I had to delete.
