Magnolia 4.0 uses JackRabbit 1.5.3 while Magnoia 4.1 uses JackRabbit
1.5.5 ... between those two JR versions there was bunch of issues
related to the encoding solved ... you are probably affected by one of
them. This should be transparent if you access node properties via
Content interface, but you might run into problems if you work with the
xml exports as it is in your case ... most likely you will have to adapt
the receiving side to deal with such encoded xml or add another
processing step that will parse the values and decode the content back
when encountered.
