OK, I managed to reproduce the issue except ... what is see in the links
is the site configuration name to be used rather then theme name (but it
is still a bug). Are you sure what you get is a there or was it an
oversight since your theme (pip) is called exactly same as your site
configuration (pip)?

What I have now is your site (pip) our default theme (pop) and my
subtree that is cofigured for the site is "mx" and instead
of ....Author/mx/news.html I get ....Author/pip/news.html
