Can you try to temporarily remove the public instance from the webapps folder to see if the problem goes away? If not then it is something else then memory or file handles.
Also did you configure your instances so each connects to different db schema or at least uses different table prefix? What do you see in the logs? Is there nothing or does it look like Magnolia seems to be starting as usual, but after startup the webapp is not accessible?
