Try remembering to stop the application with Tomcat Manager. Should
remove the lock files.
I don't have the manager on my Tomcat, so for me the shutdown must do it. If it doesn't, than it is
a bug. Fabrizio already confirmed this. As I previously mentioned I have on my machine jackrabbit
versions which do not show this behavior.

Not sure why this doesn't happen when you stop tomcat directly. Tomcat
should shut down each application on shutdwon (not 100% on this)..
