after ripping my hair out and screaming a bit, I disabled the plugin and re-enabled it, and repeated a second time.
After enabling it a 3rd time, everything started working again, except all the run scripts that I used with 0.9 had invalid classpaths and I could not edit them (chanegs were not saved) so I had to delete the run configurations and recreate them.
