Can you please try with 0.9.4 dev build from update site
http://m2eclipse.sonatype.org/update-dev/
It include new version of the nexus indexer component that may have
fixed this issue.
If that won't help, I will need to look at to look at content of
<repo>/.index/nexus-maven-repository-index.[zip|properties] files and
also content of the folder at
<workspace>\.metadata\.plugins\org.maven.ide.eclipse\nexus\<repoId>.

I had reindexed it hundreds time. After updating Snapshot index from maven
indexes view it gives me
that there is ok( updating index for my repo ). But it still shows me empty
folder :(
Please also check if the artifacts are shown on UI search (if they
aren't shown here then there is another problem)
After searching(from Nexus UI) it shows me that there is an artifact(my
artifact) in snapshot repository
