It looks like eclipse tries to compile java sources generated from JSPs
for whatever reason and I really need to see your project(s) to tell
why. There is a mini-HOWTO [1] that demonstrates some basic J2EE
development using m2eclipse, wtp and tomcat you may want to try if you
need something that's known to work. Also, I can also have a look at
your projects, if open a bugreport in JIRA [2] and provide your projects
and steps to reproduce the problem there.
