Atlas is what we use in O'Reilly to produce EPUBs, and it's based on AsciiDoc. We can translate most flavors of markdown via Pandoc.
Some OSS projects are beginning to publish in EPUBs -- with the benefit being that so many people read on Kindle and other devices.
