What do your Midgard database's hosts table and the midgard-root.php show? The Aegir files are just supportive material (scripts, localization libraries, etc) and they should be located in /var/aegir. If you want to store them elsewhere, you have to change some configuration options in Companies -> System config (once you first get Aegir working :-) > I have a fresh Midgard installation that appears to be working fine.
