I also have LO 3.6.0.4 installed (deb 64 bit) as well as 3.5.6. In the /opt/ folder I have LibreOffice3.5 and LibreOffice3.6. Also in the /home/<username>/.config/libreoffice/ folder, i have I have 3.5 and 3.6 folders. So I don't think that installing 3.6.0 should uninstall 3.5.5. Actually I have three LO versions installed: 3.4.6, 3.5.6.2, and 3.6.0.4 at the same time (all are located in the /opt/ folder. What I have noticed that the only replacement made when installing another was that 3.4.6 replaced 3.4.5 and 3.5.6.2 replaced 3.5.5.3.
     I don't have problems like you describe though.
You probably should check to see if your download file is the correct one. I don't see any references to how you do this on the Website. Hopefully, someone else can give you a link.
