It's quite easy on linux. You have a hidden folder called .thunderbird. All your data are inside this folders.
Your mails and folder structure are stored on ~/.thunderbird/profilename/mail. Mails are stored in files named like the folder in with they are.
In windows you can probably find the place where thunderbird stores it mail searchin for "inbox" in the "Documents & Settings" folder. Just backup this folder.
Normally, C:\Documents and Settings\[user]\Application Data\Thunderbird
To narrow it down further to just the mail:
...Thunderbird\Profiles\[salt].[profile]\Mail
(where [salt] is a random string, placed there as part of the Thunderbird design to foil some hacking stratagem or other).
