All four subscripted words were found, the two from the first test and the two with “Strong Emphasis” as their style.

I clicked on “No Format” to remove any current formatting in the search criteria. Then under “Format..”, I ticked “Subscript" and ticked “Automatic” beside “Base/Position”. The words “Subscript automatic” appeared beneath the “Search box”. I ticked “Including styles”. I made sure that the “Search for” input field was empty. Then I clicked on “Find All”.

Again all four subscripted words were found.

Is it possible that your “Search for” field is not really empty, that it contains spaces or something?

I tried turning on “Regular Expression” and sticking a period into the “Search for” box. Again, all four words were found.

This has always worked for me, except when I screw something up like leaving some spaces in the “Find & Replace” box or forget to turn on “Including Style” or make some other error which is obvious when I just look at the dialog box.

Everything is working just as I expect on my system. Unfortunately, there’s not much more I can do. At least you can be assured that this all does work.
