I'm not sure what disturbance you are imagining. Your example document has only one block of note text against each panel of substantive text. I think problems would occur only if you had more than one such block and you used a crude method of spacing them, e.g. repeated empty paragraphs. Instead, you could arrange such blocks using either multiple sections or - probably more easily - a two-column, multi-row table. Each block of notes would be in the same row as its corresponding text and could easily be positioned at the top, middle, or bottom of its cell.

Note that:
o  tables break more appropriately across pages than columns would,
o you have the choice of allowing table rows to break (or not) across pages, and o you can disable borders on rows so that, if appropriate, the structure becomes invisible in the printed document.
