Hello, I guess you could replace the automatic numbering with a numbered list where the first level is 1, 2, 3... the second level is (a), (b), (c)... or both levels such as 3.(a), 3.(b). When you reference the sub figure you can also select to show both levels (e.g. Figure 2.(d)) or just the second level (e.g. subfigure (c)). It requires a bit of work, but it should do the trick.
