I'm not the world's greatest mod builder, but layer size versus unit size 
shouldn't be a problem. Unit and layer dimensions should be the same if 
possible, but this doesn't have to be necessarily so in all cases. A layer with 
a transparent background, no matter its size, or how many there may be, still 
has its own x and y offsets. You just have to piddle and fiddle about with them 
until they display they way you think they should. Now if your weapon layers 
don't have transparent backgrounds then things are gonna look pretty bad no 
matter what.

  Is this really an issue? Is is it really going to make that much of a 
difference to the module size? Embedding a smaller sprite into a larger 
transparent image will not increase the size of a PNG or GIF by much anyway. I 
would go with this solution - make the image size for all weapons in the layer 
the same size, with the common hand point. You will get a polished looking 
result that is easy to implement. A bit of clever graphic work beats hours of 
programming any day!
