If everything is as you say it is, I'd suspect some external force is at
work.  Try to su to the vpopmail user and access these files.

Do you have an SELinux/AppArmor/etc type protection enabled that may be
blocking it?

I can't really think of anything else off the top of my head.  strace
will be your friend here.
