Let me get this correct. You have 3 bookmarks and you want to diff
between them or against your repository?

Let me just explain how you would do it when you would setup from
scratch.

1. create a repository bookmark.
2. checkout or select your local working copy as working copy bookmark.
3. select the file you would like to diff in the versions browser and
click on the diff button.
4. in the dialog box select "modified file in working copy" for the
left view.
5. in the dialog box select "existing revision in repository" for the
right view.
6. select the revision you would like to compare against in the left
view.
7. hit the compare button.

If you are unsure about the state of your working copy and don't have
any file modified locally than I would suggest you delete the
bookmark, the folder and do a clean check out.

Hopefully you'll get it to work now.
