Furthermore when it comes to up-eye hooks:
1: As I have understood it, this might have another difference when it comes
to presentation. With the eye up, the tippet will more likely be above the
water surface and be very visible to the fish.

2: A difference in keeping the fish on the hook (if you, despite all odds,
still managed to make him ignore the elevated tippet). An eye-up hook will
be angled when fighting the fish, since the knot is above the shank and the
weight is below it. An eye-down hook will be more or less aligned with the
tippet and will hold the fish better.

Ed:  I have always like the way my dry flies (Adams, Cahills, etc) look tied
on a dry fly hook with a turned up eye.  (Is it Mustad 94842 or
94845?)  However, with the eye turned up, the leader knot in the eye is
raised even higher above the water.  If you have any drag on the leader and
fly, (I may be the only one who experiences drag during the
presentation) this tends to bring the knot and eye down to the water and the
fly doesn't ride on the water correctly.  The nose is down and the tail is
vertical.  I have stopped using the turned up eye hooks.

There are a lot of variables that have to enter into the discussion, and
then opinions will vary:

Hook shank length
Type of knot used
Size of hook
Species of target fish
Fly-wet or dry, streamer, deep running, shallow
Live bait, dead bait, 
Circle-hook, semi-circle, curved, kirbed, etc.
