Maybe I have to give it another go and see how I like it now. As far as 2-factor authentication is concerned you can still enable this for your Outlook.com account or even your work exchange account. I have 2-factor authentication enabled for both my personal Outlook.com account and my Office 365 exchange business account and all I have to do is generate some app specific passwords to use for the Mail app.

Honestly, I, too, would prefer seeing all my e-mails, and generally enjoy the native app. My issue with the native app is that for my personal e-mail address, where I'm subscribed to a bunch of mailing lists, I'm ok with my messages being threaded, whereas with my work inbox, I actually prefer them not to be.
